However, the genetic architecture controlling most biological traits is incredibly complex – hundreds of interacting genes and variants combine in unknown ways to create phenotype. The McGrath lab is interested in using fundamental mechanistic studies in C. elegans to identify, predict, and understand how genetic variation impacts the function of the nervous system. We are studying laboratory adapted strains and harnessing directed evolution experiments to understand how genetic changes affect development, reproduction, and lifespan. We combine quantitative genetics, CRISPR/Cas9, genomics, and computational approaches to address these questions. We believe this work will lead to insights into evolution, multigenic disease, and systems biology.

The Petit Institute Breakfast Club seminar series was started with the spirit of the Institute's interdisciplinary mission in mind and started to feature local Petit Institute faculty member's research in a seminar format. Taylor Distinguished Professor of Computer Science

University of California at San Diego

The Alberto Apostolico Lecture Series was endowed in 2015 to commemorate the life of Professor Alberto Apostolico, late of the Schools of Computational Science & Engineering and Interactive Computing. Prof. Apostolico was an influential figure in the computer science subdiscipline of string algorithms, and his contributions to the field will be honored by those chosen to deliver lectures bearing his name.

Abstract

In 2010-2015, Alberto Apostolico published an influential series of papers on alignment-free string comparison. In 2012, the original approach to alignment-free string comparison (based on comparing k-mers compositions) was extended to analyzing colored de Bruijn graphs to characterize the differences between strings. In this talk, I will discuss applications of the colored de Bruijn graphs to analyzing genome rearrangements.

A fundamental question in chromosome evolution is whether there exist fragile regions (rearrangement hotspots) where chromosomal rearrangements are happening over and over again. I demonstrate that the fragile regions do exist and further show that they are subject to a ``birth and death'' process, implying that fragility has limited evolutionary lifespan. To establish this biological result, I will prove some theorems about the breakpoint graphs, the workhorse of genome rearrangement studies. I will further illustrate that both breakpoint graphs and de Bruijn graphs are special cases of a more general notion of A-Bruijn graphs that found many applications in computational biology.

Bio

Pavel Pevzner is Ronald R. Taylor distinguished professor of computer science at UCSD where he directs the National Technology Center for Computational Mass Spectrometry. He holds a Ph.D. (1988) from the Moscow Institute of Physics and Technology, Russia. Pevzner was named Howard Hughes Medical Institute Professor in 2006 and was elected as an Association for Computing Machinery Fellow in 2010 for "contribution to algorithms for genome rearrangements, DNA sequencing, and proteomics.” He is also a Fellow of the International Society for Computational Biology Fellow (2012), and in 2011 Pevzner was awarded an honorary degree from Simon Fraser University in Vancouver. He is the author of multiple textbooks, including Computational Molecular Biology: An Algorithmic Approach (2000), Introduction to Bioinformatics Algorithms (2004 with Neal Jones), and Bioinformatics Algorithms: An Active Learning Approach (2014 with Phillip Compeau). In 2013 he offered Coursera’s first MOOC on bioinformatics, which was turned into a bioinformatics specialization in 2015.

  <status>1</status>  <created>1441962395</created>  <gmt_created>2015-09-11 09:06:35</gmt_created>  <changed>1492118300</changed>  <gmt_changed>2017-04-13 21:18:20</gmt_changed>  <promote>0</promote>  <sticky>0</sticky>  <teaser>Apostolico Lecture Series - Pavel Pevzner</teaser>  <type>event</type>  <sentence>Apostolico Lecture Series - Pavel Pevzner</sentence>

  <start>2015-10-08T18:00:00-04:00</start>  <end>2015-10-08T20:00:00-04:00</end>  <end_last>2015-10-08T20:00:00-04:00</end_last>  <gmt_start>2015-10-08 22:00:00</gmt_start>  <gmt_end>2015-10-09 00:00:00</gmt_end>  <gmt_end_last>2015-10-09 00:00:00</gmt_end_last>  <times>
      <value>2015-10-08T18:00:00-04:00</value>      <value2>2015-10-08T20:00:00-04:00</value2>      <rrule>  </rrule>      <timezone>America/New_York</timezone>      <timezone_db>America/New_York</timezone_db>      <date_type>datetime</date_type>
  </times>  <gmt_times>
      <value>2015-10-08 06:00:00</value>      <value2>2015-10-08 08:00:00</value2>      <rrule>  </rrule>      <timezone>America/New_York</timezone>      <timezone_db>America/New_York</timezone_db>      <date_type>datetime</date_type>
  </gmt_times>  <phone></phone>

  <location_url>

  </location_url>

  <contact>
Birney Robert

brobert@cc.gatech.edu
</contact>  <fee>0.00</fee>  <extras>          <extra>free_food</extra>      </extras>  <location></location>  <media>
446731
      </media>  <hg_media>
          <nid>446731</nid>          <type>image</type>
Pavel Pevzner

                      <image_name>pavel_pevzner.jpg</image_name>            <image_path>/sites/default/files/images/pavel_pevzner_0.jpg</image_path>            <image_full_path>http://www.tlwarc.hg.gatech.edu//sites/default/files/images/pavel_pevzner_0.jpg</image_full_path>            <image_740>http://www.tlwarc.hg.gatech.edu/sites/default/files/styles/740xx_scale/public/sites/default/files/images/pavel_pevzner_0.jpg?itok=zH3OmoHc</image_740>            <image_mime>image/jpeg</image_mime>            <image_alt>Pavel Pevzner</image_alt>                              <created>1449256246</created>          <gmt_created>2015-12-04 19:10:46</gmt_created>          <changed>1475895187</changed>          <gmt_changed>2016-10-08 02:53:07</gmt_changed>
      </hg_media>  <boilerplate></boilerplate>  <boilerplate_text></boilerplate_text>  <sidebar></sidebar>  <related>      </related>  <files>      </files>  <groups>          <group id="47223">College of Computing</group>          <group id="50875">School of Computer Science</group>          <group id="50876">School of Interactive Computing</group>          <group id="50877">School of Computational Science and Engineering</group>          <group id="66244">C21U</group>      </groups>  <categories>
Seminar/Lecture/Colloquium
      </categories>  <event_terms>          <term tid="1795">Seminar/Lecture/Colloquium</term>      </event_terms>  <event_audience>          <term tid="78751">Undergraduate students</term>          <term tid="78761">Faculty/Staff</term>          <term tid="78771">Public</term>          <term tid="174045">Graduate students</term>      </event_audience>  <keywords>          <keyword tid="114811">25/50 Anniversary College of Computing</keyword>          <keyword tid="11630">alberto apostolico</keyword>          <keyword tid="654">College of Computing</keyword>          <keyword tid="109">Georgia Tech</keyword>          <keyword tid="141061">Pavel Pevzner</keyword>      </keywords>  <userdata>        </userdata></node><node id="358471">
Modeling the Spread and Control of Ebola in West Africa
  <uid>27195</uid>

A RAPID RESPONSE WORKSHOP

The Ebola epidemic in West Africa has spurred an international response. The scope of this response has been strongly influenced by epidemiological models that predicted a devastating rise in cases without large-scale changes in behavior and intervention. There is increasing agreement that epidemic models have an important role to play in controlling Ebola. But models must also be examined carefully in light of uncertainties and constraints. This meeting will highlight concepts, challenges, and results arising from the use of models to predict the spread and facilitate the control of Ebola in W. Africa with a focus on the following central themes:

Predicting and interpreting initial outbreak dynamics

Planning and evaluating interventions

Real-time monitoring and surveillance

Modeling as a tool for communication

The meeting will include panel discussions, break-out groups, a poster session, and field-reports from W.
